A rainy day affects John's mood and makes him soggy, depressed, and miserable. This detail affects the story because John had to wait for the school bus outside, in the rain. When he went out, a passing car splashed mud onto his clothes and ruined John's homework and books in his backpack.

The rain makes his morning even worse because he has to go to a place he doesn't like - the school. All of these things affect the tone of the story,  by making it depressive, sad, and miserable, like John's mood.
