The Turkic people were trying to force the Islam on the Armenians, while the Armenians wanted to keep their faith at any cost, so they had lot of conflicts over the past few centuries.

Another reason fro the ill will between the Armenians and the Azeris has been the region of Nagorno Qarabag, which actually even led to a war between the two.
