Where did they all begin? what we would now call the Roman Catholic Church - under the leadership of the Pope in Rome. They Spanish also suppressed Native American practices and customs and this led to the  Pueblo Revolt in 1680 where the Pueblo Indians under Popé began an uprising that killed hundreds of Spanish and burned down many churches in the New Mexico region.
