Flores Magón nació de padre indígena y madre mestiza. Se involucró en el activismo estudiantil mientras estudiaba derecho en la Ciudad de México. Fue encarcelado por primera vez en 1892 por liderar una pequeña manifestación contra la reelección del dictador mexicano Porfirio Díaz. Pronto se unió a un pequeño grupo de reformadores liberales, con quienes fundó la revista Regeneración en 1900. Flores Magón fue encarcelado dos veces por sus actividades radicales con el grupo, y el gobierno suprimió Regeneración en 1901. Tras su tercer arresto en 1903 por oponerse el gobierno de Díaz, Flores Magón y varios de los otros radicales huyeron a Estados Unidos.
