Eli most likely likes Moshe because he always lifted everyone’s spirits. He also notices that he is knowledgeable, mostly about religious matters. They talk about religion together, and Moshe tells Eli that he can become closer to God by asking God questions. Another reason Eli might like Moshe is because he feels like him and Moshe really bonded from their talk.
