The reason is because as the ball is hit in the upward direction, it is moving against the forces of gravity and as such air resistance will be acting in the downward direction on the baseball.

Thus, we can conclude that the work done by the force of gravity and air resistance is in an opposite direction to the movement of the baseball and this implies negative work done.
