You have to understand that the American Civil War was not primarily about Slavery, but rather for state's rights vs federal rights. Lincoln wanted to end slavery, but in the beginning of the war, it was not a good enough reason to gain support. Instead, Lincoln pushed for the above reason.

In this case, Lincoln and others would want to give amnesty to the South to give them an easy way back into the Union, primarily as a way to not give the South another reason to drag on the war, and also to start the rebuilding process.
