You have to understand that the <em>American Civil War</em> was not primarily about Slavery, but rather for state's rights vs federal rights. Lincoln wanted to end slavery, but in the beginning of the war, it was not a good enough reason to gain support. Instead, Lincoln pushed for the above reason.

In this case, Lincoln and others would want to give amnesty to the South to give them <em>an easy way back into the Union</em>, primarily as a way to not give the South another reason to drag on the war, and also to start the rebuilding process.
