The  evidence that eukarya and evolved from the same common ancestor, genes with nucleotide sequences common to both and archaea are found in the eukaryotic genome is derived from Archaezoan hypothesis and the symbiotic hypothesis.

The archaezoan hypothesis says that the unite group of the very odd eukaryotes that lack many of the characteristics classically associated with nucleated cells, in the particular mitochondria.

The symbiotic or endosymbiotic hypothesis for the origin of the mitochondria and chloroplast ( only present in plants) says that the mitochondria are descendent from the bacteria, also the mitochondria has 70s ribosomes that shows their prokaryotic or bacterial origin.
