I think Jonathan uses it because everything puzzles him but not God. He states that God is the only one you understand everything in the world and could explain the true meaning of life and every events. I hope you are satisfied with my answer and feel free to ask for more

The main character in the story "Civil Peace" is Jonathan, who is an extremely optimistic person. Jonathan is able to maintain this attitude throughout the many unfortunate events that follow him. After each tragedy happens, Jonathan is able to see these as "miracles," because he focuses on the bright side of each situation. Jonathan also uses the phrase "nothing puzzles God" whenever such an event takes place. This is Jonathan way of showing surprise at the event that happened, while also acknowledging that everything happens according to God's plan (which is why God is not surprised). This helps him maintain his hopeful and positive attitude.
