Considering the context of the document, president Lincoln signed and issued this document near the end of the Civil War. He signed it at this time because there was less political risk. Although the document did nothing but pave the way to eventually abolish slavery altogether, it did in fact apply to some of the population who were enslaved in the Confederacy.
