Although, #1 is kind of redundant it's not a run-on sentence. #2 complete sentence. #3 Two sentences that could have been separated by other means instead of a comma. #4 Correct punctuation. When you have a subordinate clause, you use a comma.

Though you supported your opinion, someone who enjoys smoking may say that it is not costly or annoying. This is why a thesis statement is controversial.
