Disease.

What ended up happening was that Europeans came over on boats and they carried germs with them.

The Europeans were (mostly) immune to those germs as those particular germs had been ravaging Europe for centuries.

But they were new germs for the Native Americans living in the US.

And they spread quickly and killed something like 80% of the Native populations in some areas.
