Answer: The Articles of Confederation had made all states independent and supreme leader. Congress served as the last option to resolve any dispute. If Supremacy Clause would have been included than Congress would have all the powers and state would loss their independence. So, it was not included in the Articles of Confederation.

The Articles of Confederation gave all power of ruling to individual states and Congress had very little role to play. Congress had the authority to create and sign treaties and alliances. They were also maintained army and monetary side. But still they had no hand in tax and commerce part.

On the other side, Supremacy Clause gave Congress laws priority over state laws. It declared that state courts are to be governed by the supreme law.

The New Jersey Plan included The Supremacy Clause in 1787.

Let´s remember that many Englishmen who had emigrated to the New World faced religious persecution at home, or they had decided to emigrate because they wanted to live in communities according to their own principles, something that was not possible then in England for political and religious reasons.

Besides, the separation of church and state was an important idea of Enlightenment, an idea dear to the Founding Fathers. Freedom of worship seemed to them as another human freedom to be protected and cared about. And this is as important today as it was 250 years ago; there are large Muslim communitities in the USA today. Isn´t it relevant that they enjoy the right to practice their religion? Of course it is.
