Deep culture is the difference that is seen in the feelings, traditions, unseen norms, the ideas and beliefs of a person as compared to another. These differences are more of the unseen qualities of the person, and contrary to the seen norms such as food choices, clothing, languages, etc.

As given in the passage, Tom and his roommate Jian come from different backgrounds. Jian had come all the way from China, a far east nation. And while observing him or even talking to him, Tom most probably realizes the cultural difference which he can see. But when they talk more, he realizes the difference in deep culture when they have different political views. This is an aspect that is unseen, which qualifies under the deep culture.
