I’m pretty sure the other answer is wrong.
Divide the sentence into two parts: 1) Whenever the sky is overcast & 2) I fear a thunderstorm is coming. The dependent clause is the one that cannot stand alone; it has to be with the independent clause. Therefore, the answer would be A.
