You can use antibiotics to kill the bacteria. An example of antibiotic is penicillin that is synthesized by a fungus called penicillum notatum. You can use bioengineering to produce it in high amount. You extract the gene from the fungus using restriction enzymes and you introduce it into a plasmid of Ecoli with ligase. But Ecoli needs to also have the penicillin resistant gene.
