Germany had lost land that they previously owned. <span>Alsace-Lorraine was given back to France, Malmedy was given to Belgium, North Schleswig was given to Denmark, Memel was given to Lithuania, West Prussia (including the ‘Polish corridor’), and Upper Silesia was given to Poland. Danzig was made a ‘free city’. In all, Germany lost 10% of its land, 12% of its population, 16% of its coalfields, and 50% of its iron and steel industry.</span>

I assume you mean what challenges after they gained independence. They had many internal conflicts. This included fighting about religion. There were also natural disasters. There was the problem of transitioning directly from a dictatorship to a democracy.

Napoleon replaced existing Monarchs with members of his own family. His aim was to replace existing empire with one of his, which would have made him and his family rule wholly. Resistance to to French occupation and French puppet rulers was often based on nationalist sentiments, but it's doubtful whether it would have remained a popular cause with the masses after Napoleon's final defeat.
