By stating that “a new method of thinking has arisen¨, Paine is trying to express how new things must come and old ones go in order to continue evolving as a society. As a result of this thinking old ways of thinking are abandoned, or modified.

*the southern states were called the "confederates"

Now the reason why the southern states didn't like the idea of abolishing slavery was because the confederates were farmers and the state was in an agricultural type of time and they wanted the slaves to do their job in farming and abolishing these slaves, for them it meant that they were the ones who needed to work.  

the civil war ended with the union states winning and abolishing of slavery started.
